The story is set in Heavenly Host Elementary School, an elementary school that was torn down following the murders and disappearances of several of its staff and students. By the start of the story, another school called Kisaragi Academy has been built over the elementary school site. One night, a group of students from Kisaragi are telling ghost stories when a sudden earthquake transports them to another dimension where Heavenly Host Elementary still exists and is haunted by the ghosts of the school's murdered children. The students of Kisaragi Academy students try to find their way home and survive the other mysterious forces that haunt the school.

Fate/Zero takes place 10 years prior to the events of Fate/stay night,
detailing the events of the 4th Holy Grail War in Fuyuki City. The War
of the Holy Grail is a contest in which seven magi summon seven Heroic
Spirits to compete to obtain the power of the "Holy Grail," which grants
a miracle. After three inconclusive wars for the elusive Holy Grail,
the Fourth War commences.
Founded by the Einzbern, Makiri, and Tohsaka families centuries ago, the
Einzbern family is determined to achieve success after three successive
failures, no matter the cost. As a result, they have elected to bring
the hated magus killer, Kiritsugu Emiya, into their ranks, despite his
methods and reputation as a skilled mercenary and a hitman who employs
whatever he can use to accomplish his goals.
Though Kiritsugu had once
wanted to become a hero who could save everyone, he has long since
abandoned this ideal upon realizing that saving one person comes at the
cost of another's life. For the sake of humanity, he will ruthlessly
destroy anything and anyone who threatens the peace of others.
However, Kiritsugu finds himself deeply torn between the love he has
found for his new family—his wife Irisviel and their daughter Illya—and
what he must do to obtain the Holy Grail. Meanwhile, Kiritsugu's
greatest opponent appears in the form of Kirei Kotomine, a priest who
cannot find any sense of fulfillment in his life and sets his sights on
Kiritsugu as the possible answer to the emptiness he feels.

Kurapika continues to pursue the Phantom Troupe but an unknown party has stolen his "scarlet eyes". With the help of Gon, Killua and Leorio, Kurapika' s life was saved. However, the Phantom Troupe shows up before them and blocks their way. The true identity of the one with the No.4 spider tattoo is about to be unveiled.
Events in After Story take place immediately after the first season, following Tomoya's final semester of high school. After declaring his love to Nagisa, they begin to have a close relationship. Their life together will be faced with unexpected challenges, as the truth behind the illusionary world and the city's legend come to light.
One day while walking to school, Tomoya passes a young girl muttering quietly to herself. Without warning she exclaims "Anpan!" (a popular Japanese food) which catches Tomoya's attention. He soon discovers the girl's name is Furukawa Nagisa and that she exclaims things she likes in order to motivate herself. Nagisa claims they are now friends, but Tomoya walks away passing the encounter off as nothing.
Ookami Ryouko is a spunky and, by some accounts, rather manly high school girl. She is tall, speaks in a traditionally masculine way and is very proficient in fighting. Ookami-san's best friend is the small and high-pitched voiced Akai Ringo. Incidentally, the two are rather flat-chested, a fact the Narrator (voiced by Arai "Kuroko" Satomi of Railgun fame) is all too eager to point out.
Ookami and Ringo are members of the Otogi Bank, a club in Otogi High School that assists students with their problems in return for their assistance on a different problem at a later date; thus the Otogi Bank is effectively a loan institute for problems where you can take out a loan for a solved problem but you have to repay it sooner or later.
The Otogi Bank is able to solve any problem and will go to any lengths to do so, often leading the members to danger or mayhem. Since most of the members of the club are female, another male is needed for the more dangerous assignments. Thus, the scopophobic (the fear of being looked at) Morino Ryoushi is inducted as a member, right after he confesses his love for Ookami...

Otonashi awakens only to learn he is dead. A rifle-toting girl named Yuri explains that they are in the afterlife, and Otonashi realizes the only thing he can remember about himself is his name. Yuri tells him that she leads the Shinda Sekai Sensen (Afterlife Battlefront) and wages war against a girl named Tenshi. Unable to believe Yuri's claims that Tenshi is evil, Otonashi attempts to speak with her, but the encounter doesn't go as he intended.
Otonashi decides to join the SSS and battle Tenshi, but he finds himself oddly drawn to her. While trying to regain his memories and understand Tenshi, he gradually unravels the mysteries of the afterlife.
